Bryan Helmkamp 4b3a450071 Fix CLI integration tests and clippy warnings 
- Update CLI tests for restructured commands (models → top-level, run → run start)
- Remove sync-related tests (command was removed)
- Fix clone_on_copy clippy warnings in arc-api server
