feat(cli): support sparse input overrides 
Add repeatable run/create/preflight input flags that parse TOML scalar values, preserve inherited config inputs, and replay through run manifests. Make manifest bundling resolve input-driven structural references before scanning while retaining original workflow source in the bundle.
