fix: address code review issues in YAML formatting preservation

- Apply hasFlowStyle variable to YAML options using defaultFlow property
- Add comprehensive formatting preservation including doubleQuotedAsJSON
- Improve indentation detection to look specifically in customModes section
- Remove unused variables and fix TypeScript errors
- All CustomModesManager tests continue to pass
