fix: remove extra indentation in apply_diff native tool descriptions

Browse source 
- Fixed indentation in apply_diff_single_file description format
- Fixed indentation in apply_diff_multi_file description format
- Resolves issue where native tool calls had incorrect formatting

Fixes #9229
