30971af5ec refactor(memory): restructure tool surface architecture

BREAKING CHANGE: Split monolithic agent_toolkit into modular components:
- memory_toolkit.py: memory_get, memory_create, memory_update_body,
  memory_update_meta, memory_search + schema policy helpers
- file_toolkit.py: file_download, file_upload, file_delete, file_list,
  file_move + path resolution and session temp dir
- graph_toolkit.py: graph_traverse + adjacency BFS
- event_toolkit.py: event_open, event_complete (using memory schema gates)
- lint_toolkit.py: check_* atomic primitives remain separate

Agent toolkit now composes these modules instead of containing all logic.

- Remove sync job from EXPECTED_JOBS since sync.py is no longer imported
- Add event_open and event_complete jobs to test expectations
- Update module imports to reference new toolkit structure
- Maintain backward compatibility through composition layer

b72690d954 feat: add Neo4j backend and refactor file graph architecture
- add neo4j dependency to project requirements
- introduce NetworkXFileGraph to replace LocalFileGraph implementation
- rename local_file_graph.py to networkx_file_graph.py with updated
  component registration as 'networkx'
- remove pickle persistence logic from NetworkX backend, simplify
  initialization
- update Neo4jFileGraph to return FileLink objects instead of
  (FileNode, FileLink) tuples from get_inlinks/get_outlinks methods
- remove unused AsyncIterator import and adjust method signatures
- add BareFileParser for handling binary/attachment files without
  content parsing
- move wikilink resolution utilities to dedicated utility module
- refactor memory I/O to use file graph's link resolution methods
  directly
- remove link extraction utilities from schema module, consolidate
  in utils.wikilink_resolver

6a5561f86a feat: add file_graph component and integrate with LinkedFileParser
- Add file_graph import to component registry
- Register FILE_GRAPH enum in ComponentEnum
- Implement BaseFileGraph integration in LinkedFileParser
- Replace FileEdge with FileLink for better semantic clarity
- Add lazy resolution of file_graph from app_context
- Update file watcher logging to reflect links instead of edges

refactor: streamline MCP transport layer architecture

- Remove redundant step shells from reme2/mcp/steps/
- Consolidate all @R.register components to reme2.memory package
- Update server.py to import reme2.memory directly
- Revise README.md to document new architecture
- Simplify module dependencies and import structure

feat(file_watcher): add directory deletion support with descendant indexing

Add support for deleting entire directories and their indexed descendants
in the file watcher. Previously only individual file deletions were
handled properly. Now when a directory is deleted, the system finds all
indexed files beneath that directory path and removes them along with
their metadata and chunks.

The implementation includes:
- New `_descendant_indexed_paths` method to find all indexed files
  under a given directory path
- Updated `_on_deleted` method to process both the target path and
  all its indexed descendants
- Proper handling of symlinks and path resolution differences
- Enhanced logging to show directory deletion with child count

Also adds necessary os import for path operations.

refactor(config): restructure configuration profiles for clarity

Rename curated.yaml to remove outdated configuration file and
rename full.yaml to expert.yaml with updated documentation.
Add new service.yaml configuration profile that provides a
service-aligned MCP surface with three main tools:
- retrieve: graph-aware hybrid retrieval
- remember: single write entry point with log/distill modes
- maintain: vault hygiene sweep

The expert configuration now excludes the ingest tool since
cold-path operations are handled by external agents, and adds
memory_lint tool for structural issue detection.

Updated documentation to clarify the different configuration
profiles and their intended usage patterns.
