fix(fts): keep binary payloads out of the description column, confine an unbuildable index to its own table (#2919)
* fix(fts): keep binary payloads out of the indexed description column

Issue #2889 reports embedded binary and serialized data reaching LadybugDB
through `description`. The vector is real, but not for the reason the report
gives, and the detector that was supposed to stop it cannot see it.

Every file enters the pipeline through a lossy `utf-8` decode — the CSV
emitter's own content cache reads with `fs.readFile(path, 'utf-8')`, and so
does the parse worker. An invalid byte sequence therefore never survives as
invalid bytes; it is replaced with U+FFFD. `isBinaryContent` counted control
bytes and DEL only, and charCode 0xFFFD is neither, so a wholly corrupt
payload scored as clean text: on a real repro, a Vue/JS file carrying a class
file constant pool produced the description `用户服务 handles 数据 <7×U+FFFD>MethCw`
and the detector returned false. Counting U+FFFD toward the existing 10%
threshold is what makes the function see the case it exists for. A legitimate
source file carries no replacement characters at all unless it was
mis-decoded, and a handful still score far under the bar.

`formatFtsDescription` then gates on it. `content` has always been gated
inside `extractContent`; `description` never was, so a symbol whose doc
comment is really a slice of an embedded payload had that payload copied
verbatim into an FTS-indexed column. Empty string rather than a sentinel:
unlike `content`, a description has no reader that needs to be told why it
is missing.

This does not address the `Failed calling LOWER: Invalid UTF-8` build error
itself. That error cannot originate in this layer — every value handed to
COPY is encoded from a JS string, which is always well-formed UTF-8. The two
other gaps the issue names are a no-op and dead code respectively; see the
pull request for the evidence.

* fix(fts): confine an unbuildable index to its own table

One untokenizable row cost far more than its own table's index.
`createSearchFTSIndexes` let the first rejection leave the loop, and by then
`dropFTSIndex` had already run for that table — so the failing table ended
with no index, and every table after it in `FTS_INDEXES` order was never
reached. On a fresh build, or on the incremental path where
`dropSearchFTSIndexes` clears all of them up front, those later tables ended
with no index either. `verifySearchFTSIndexes` never ran to report it,
because the throw skipped it.

That is the mechanism behind the multi-table degradation in #2889: the report
lists Function, Method, Property and Variable as failing together, which is
loop control flow, not four independent bad rows. It also explains why
`--repair-fts` felt useless — repair runs the same loop, so it stopped at the
same table and left everything after it unbuilt, then failed with a list of
missing indexes and no reason attached.

Each index now builds inside its own try/catch and the run continues, so the
damage stops at the table that actually holds the bad row and repair can
recover everything else. Failures are returned rather than thrown so the
caller sees all of them instead of the first: `buildSearchIndexesOrDegrade`
names every failing table with its raw LadybugDB message, and repair appends
those reasons to the missing-index error.

The aggregate failure class is computed per failure, with integrity winning.
Classification checks capability signatures first, so folding the messages
into one string would have let an untokenizable row mask a genuinely broken
write and downgrade an abort into a degrade.

Cleanup pass over the two #2889 commits. No behaviour change except the
verification ordering, which was a real placement error.

`buildSearchIndexesOrDegrade` reported build failures and returned BEFORE
`verifySearchFTSIndexes` ran. A partial build is exactly when "the other
tables are fine" needs proving rather than asserting, and a stale
name+content-only index succeeds at build time while leaving description
search broken (#2299). Verification now always runs, and a table that failed
to build is subtracted from the missing list so it is reported once, with its
reason, instead of twice.

`FtsIndexBuildFailure.failureClass` was `classifyFtsBuildError(error)` stored
beside the string it derives from — two fields that had to agree, and a test
about loop isolation that broke if classification rules changed. Classify at
the one place that asks.

`describeFtsIndexBuildFailures` becomes `summarizeFtsIndexBuildFailures` and
owns the whole sentence, including the denominator only this module knows.
Analyze and `--repair-fts` were rendering the same failure two different ways.

`isBinaryContent` drops the `slice` for a bounded loop and folds the U+FFFD
arm into the existing predicate — the two arms had identical bodies over
provably disjoint conditions. Measured on this box: 349ns vs 388ns per 200
character description, and it skips a SlicedString allocation past 1000
characters. Its doc moves onto the exported function whose contract changed.

Tests: three isolation tests collapse into one (same setup, three channels),
the duplicate capability-class test folds into the existing single-rejection
test, the two integration tests become one graph covering both emission
branches, and the CJK unit case goes — an equality check on one code point
cannot be reached by a CJK character, so it could not fail. `afterEach` uses
`resetAllMocks` so every mock's `...Once` queue is drained, not just one.

emission boundary via toZeroBasedLine — leaving parser-internal .line values,
L${line} node/edge IDs, and containment checks untouched.

The end-to-end FTS test (review follow-up F2) exposed that removing the 10KB
cap alone does NOT fix #2317: Ladybug's FTS tokenizer splits ONLY on the space
character — \n, \r, and \t are not delimiters. So multiline file/symbol content
indexes as a few giant cross-line tokens that no word query matches; full
content is stored but stays unsearchable. (Verified: identical 8KB content is
fully searchable when space-separated and entirely unsearchable when
newline-separated.) The existing fts-description-search test never caught this
because all its seed content is single-line.

Collapse \r\n\t -> single space in the FTS-indexed text (extractContent's File
and snippet content, plus the description column) via normalizeFtsText. This
rewrites the stored column too, so File content returned via the graph API is
space-flattened — an accepted trade for making file/symbol text searchable.

Add the real end-to-end guard test/integration/fts-fullfile-search.test.ts:
write a >16KB file, load it through the real streamAllCSVsToDisk -> COPY ->
createSearchFTSIndexes path, and assert searchFTSFromLbug returns a needle past
10KB (plus a short-content no-regression and a stored-cell-not-truncated
guard). It drives the COPY path a Cypher-seed test would bypass, reusing
withTestLbugDB's FTS-availability gating via a new before-FTS load hook.

* docs(lbug): note the deliberate File-unbounded / snippet-capped asymmetry

The File branch returns full content (whitespace-normalized for FTS, bounded
upstream by the walker cap) while the symbol snippet path 11 lines down stays
MAX_SNIPPET-capped. Comment the intent so the uncapped File branch doesn't read
as a forgotten guard. No behavior change.

* test(lbug): update #2203 overlap round-trip for FTS whitespace normalization

The newline/tab→space normalization (a170915a, #2317) flattens stored File
content, so the #2203 overlap test's "File content == original multiline
source" assertion no longer holds. The test's actual invariant — overlap path
== serial path, byte-for-byte — is unchanged and still asserted; BasicBlock
text (not FTS-indexed) still round-trips raw. Update only the File-content
expectation to the whitespace-flattened form and document why.

* fix(lbug): collapse CSV flush to a single byte threshold

BufferedCSVWriter flushed on row-count (FLUSH_EVERY=500) OR byte-count
(FLUSH_BYTES=8MB) — two independent triggers for one job. Byte count is
the only one tied to the actual risk (an unbounded buffer.join('\n')
string), so drop FLUSH_EVERY and make shouldFlushCSVBuffer single-arg.

Rather than tune FLUSH_BYTES by guesswork or expose it as an env knob,
derive its safety margin from constants the codebase already hard-enforces:
a single row is capped at TREE_SITTER_MAX_BUFFER (32MB, clamped regardless
of GITNEXUS_MAX_FILE_SIZE) and at most doubled by escapeCSVField's
quote-escaping, so the worst-case joined chunk (FLUSH_BYTES + 2 *
TREE_SITTER_MAX_BUFFER ≈ 72MB) sits >7x under Node's MAX_STRING_LENGTH
(~512MB) — the ceiling that throws RangeError: Invalid string length.
A new test pins that margin numerically so it can't erode unnoticed, which
covers the "configurable" alternative better than a knob would: there's no
evidence any deployment needs a different value, and an unbounded env var
would let an operator silently walk the margin back into the danger zone.

Also updates the two tests tied to the removed row-count path: the
FLUSH_EVERY-boundary integration test now crosses FLUSH_BYTES with real
oversized File content instead of relying on row count, and the
shouldFlushCSVBuffer unit test drops to the new single-arg signature.

perf(lbug): overlap node COPY with relationship emit (#2203) (#2226)
* test(lbug): lock PARALLEL=false as a tested correctness invariant (#2203)

The parallel CSV reader (Kuzu-derived, default PARALLEL=true) cannot parse
quoted fields with embedded newlines (kuzudb/kuzu#5778); our content/text
columns hold source code, so PARALLEL=false is mandatory for correctness.
Add a live-DB multiline-quoted round-trip that fails if it is ever flipped,
plus a static guard on the generated COPY queries. Export COPY_CSV_OPTS /
getCopyQuery for the static assertion; document the invariant at the source.

* feat(lbug): expose node/rel phase boundary via onNodePhaseComplete hook (#2203)

streamAllCSVsToDisk now fires an optional onNodePhaseComplete(nodeFiles)
callback right after node CSVs are flushed and before the relationship pass
writes any rel_*.csv — the boundary the COPY-overlap leg needs. The node-file
manifest construction is hoisted above the rel pass and reused in the return,
so output is byte-for-byte identical when no callback is supplied (verified by
the emit bench fingerprint and the splitRelCsvByLabelPair differential oracle).
The callback is not awaited, so the rel pass runs concurrently with the
caller's node COPY.

* perf(lbug): overlap node COPY with relationship emit (#2203)

The deferred parallelism leg of #2203. LadybugDB is single-writer and its
parallel CSV reader is unsafe for our multiline content (kuzudb/kuzu#5778), so
the only safe parallelism is pipeline-overlap: node COPY (uses conn, never the
rel files) runs concurrently with the relationship emit pass (writes rel_*.csv,
never conn). Node COPY now starts at streamAllCSVsToDisk's onNodePhaseComplete
boundary while the rel pass keeps writing; the relationship COPY still waits for
node COPY (FK precondition), so DB load order and content are unchanged.

- Extract copyNodeCSVs; start it in the hook (overlap) or after emit (serial).
- GITNEXUS_SERIAL_LBUG_LOAD=1 forces the legacy strictly-sequential path
  (operator escape hatch + differential-test oracle).
- Settle the in-flight node-COPY promise on emit failure (no unhandled
  rejection); rethrow node-COPY errors at the FK barrier.
- Preserve the PDG manifest merge + collision guards (node merge at the hook,
  rel merge before rel COPY) and all retry/fallback/cleanup behavior.
- PROF_LBUG_LOAD gains mode=overlap|serial; copy-nodes becomes the residual
  node-COPY time after emit (trends to 0 as overlap hides it).

* test(lbug): differential gate — overlap load === serial load (#2203)

Loads one fixture (multiple node tables, multiple edge pairs, multiline File
content + BasicBlock text) into two fresh DBs — once via the default node-COPY
‖ rel-emit overlap, once via GITNEXUS_SERIAL_LBUG_LOAD=1 — and asserts the two
databases are content-equivalent: identical per-table node counts, per-type
edge counts, byte-for-byte multiline content/text, and identical
insertedRels/skippedRels/warnings. This is the issue's byte-identical-content
acceptance gate for the parallelism leg.

* fix(review): apply autofix feedback

- csv-generator: onNodePhaseComplete doc-contract now matches reality (a sync
  throw is allowed and is how loadGraphToLbug surfaces the manifest collision
  guard) — drops the inaccurate 'must not throw synchronously' line.
- lbug-adapter: copyNodeCSVs totalSteps is the node-table count (drop the +1
  rel-step holdover; the rel COPY has its own progress line).
- lbug-adapter: on emit+node-COPY double-failure, log the swallowed node-COPY
  error before rethrowing the emit error (diagnosability).

* fix(test): use mkdtemp for secure temp dirs (CodeQL js/insecure-temporary-file)

CodeQL flagged lbug-load-overlap.test.ts writing a file into a predictable
os.tmpdir() path. Create the base temp dir with fs.mkdtemp (atomic, random
suffix) in both new live-DB tests, and switch to the gitnexus-lbug- prefix that
TEST_FIXTURE_PREFIXES recognizes so the Windows stale-sidecar sweep covers
these fixtures.

* fix(lbug): check PDG manifest rel-pair collision before node COPY (#2203)

Found by Codex in tri-review. The manifest rel-pair collision guard ran after
the FK barrier (after node COPY committed), so on that should-never-happen
error branch the overlap path left orphan node rows AND the
GITNEXUS_SERIAL_LBUG_LOAD escape hatch diverged from the legacy 'validate
manifest before any COPY' behavior. Move the rel merge + collision check ahead
of beginNodeCopy/the barrier: the serial path now detects a collision before
committing any node rows (legacy parity restored — the escape hatch is a
faithful oracle again), and the overlap path detects it as early as csvResult
is available. The node-collision guard already ran before node COPY (in the
hook).

* test(lbug): cover rel-emit failure with node COPY in flight (#2203)

Resolves a P1 review gap on PR #2226: the overlap's catch(emitErr) branch
(settle the in-flight node-COPY promise, then rethrow the emit error) was
untested. Fault-injects via a vi.mock of streamAllCSVsToDisk that fires
onNodePhaseComplete (starting a real node COPY on a live DB) then throws,
asserting loadGraphToLbug rejects with the emit error and no unhandled
rejection leaks. Also covers the both-fail case (node COPY error is logged,
emit error still wins). Listener removed in finally; macrotask queue flushed
before the assertion so it can't pass vacuously.

* test(lbug): cover node-COPY hard-failure rethrow at the FK barrier (#2203)

Resolves the second P1 review gap on PR #2226. Mocks emit to fire
onNodePhaseComplete with a nodeFiles entry pointing at a missing CSV (a
bind-time COPY error that IGNORE_ERRORS does not suppress) and otherwise
succeed, so copyNodeCSVs throws, the error is captured in nodeCopyError, and
loadGraphToLbug rethrows it at the FK barrier — asserted via rejects /COPY
failed for File/.

* test(lbug): cover PDG manifest rel-pair collision in overlap + serial (#2203)

Resolves the P2 gap behind the Codex tri-review finding: the manifest rel-pair
collision guard (moved ahead of node COPY in ad195582) had no test. A leaky
graph with a structural BasicBlock->BasicBlock edge (routed by id-prefix, no
BasicBlock nodes — isolating the rel-pair clash from the node-CSV one) plus a
PdgEmitSink manifest declaring the same pair makes loadGraphToLbug reject with
the rel-pair collision error, asserted on both the overlap (default) and serial
(GITNEXUS_SERIAL_LBUG_LOAD=1) paths.

* perf(lbug): yield the event loop periodically during relationship emit (#2203)

Resolves a P2 review finding on PR #2226: the relationship-emit loop ran long
synchronous stretches between write-stream drain awaits, which could starve the
overlapped node-COPY callbacks on fast I/O and erode the node-COPY-||-rel-emit
overlap. Yield via setImmediate every REL_YIELD_EVERY (5000) edges so the node
COPY and drains get scheduling time. Scheduling-only — emit bench fingerprint
unchanged (byte-identical), csv-pipeline determinism + overlap differential
green.

* refactor(lbug): extract shared copyCsvWithRetry helper (#2203)

Resolves a P2 maintainability finding on PR #2226: the COPY + IGNORE_ERRORS
retry block was duplicated in copyNodeCSVs and the inline relationship-COPY
loop. Extract copyCsvWithRetry(conn, query, onError); the callback receives the
RAW retry error so each site keeps its own message shape + slice length (node
throws, slices 200; relationship warns + records the failed pair, slices 80).
Behavior-preserving — guarded by the live-DB round-trips plus the new
node-COPY-failure and overlap error-path tests.

* docs(lbug): document loadGraphToLbug non-transactionality (#2203)

Resolves the advisory review finding on PR #2226: loadGraphToLbug runs
independent COPYs with no surrounding transaction, so a mid-load failure leaves
a partial DB and recovery is a --force re-analyze. Make that contract explicit
on the function so callers don't assume atomicity.

cache-miss-gated so warm all-hit runs never spawn workers.

Worker-path parity fixes — removing sequential surfaced two pre-existing gaps
that tiny-fixture tests had masked by running below the worker threshold, both
fixed by carrying per-file metadata as DATA across the worker boundary (never
re-parsing on the main thread, preserving the OOM fix):
  - C++: templateConstraints wired into worker node identity (SFINAE overload
    disambiguation) + ADL / inline-namespace capture side-channel serialized
    onto the ParsedFile.
  - Kotlin: companion-scope side-channel serialized the same way (companion /
    static dispatch).

Validation: tsc + build clean; full suite green (10,190 pass — the only
deterministic failures were the now-fixed C++/Kotlin worker-path gaps; the 2
remaining full-run failures are pre-existing load flakiness, green in
isolation); cpp-pipeline benchmark stays linear on a 1-worker pool.

parsedFiles/allFilePaths references that scope-resolution run.ts passes
once per pass:

- Map<ScopeId,ParsedFile> for wildcard expansion (c/static-linkage.ts +
  cpp/file-local-linkage.ts)
- memoized augmented header set (c/scope-resolver.ts + cpp/scope-resolver.ts)
- basename-bucketed suffix index in resolveCImportTarget (c/import-target.ts),
  shared by C and C++ since resolveCppImportTarget delegates to it

Collapses the C/C++ finalize from O(R·F) to O(R+F). Pure-perf, byte-identical
edge output: 962 targeted tests green (490 C + 472 C/C++ scope-resolution);
the basename index preserves the exact endsWith('/'+target) match and the
fewest-path-components-then-lexicographic tie-break.

The kernel's ~25-30k .h headers are classified C++, so both providers must
be fixed. Proven on the Linux kernel: the C finalize completed
(sr-post-finalize lang=c → sr-end lang=c), which the pre-fix run never
reached in 16+ min of grinding.

Build-independent follow-ups (separate from this finalize fix), documented
for later: emitFreeCallFallback same-name buckets (emit phase),
buildGraphNodeLookup + precount global setup, the ParsedFile store-load,
the dart/go/ruby expand-wildcards .find siblings, and the ~26GB
scope-resolution memory floor (full kernel completion needs >~40GB RAM).

unconstrained-sentinel guard. Add --max-semi-space-size=128 on the respawn.
A user-supplied NODE_OPTIONS heap still wins (no re-exec). Verified: 23973MB
on a 31964MB box, 16384 floor on small machines, cgroup-aware, sentinel safe.

U2 (src/storage/parsedfile-store.ts, .../pipeline/phase.ts): export forceGc()
and call it at the per-language eviction boundary, so a finished language's
ParsedFiles are reclaimed before the next language's store-load instead of
collected lazily under the next pass's allocation pressure (which at cap>=RAM
degrades into swap-thrash). Measured on a real drivers/net/ethernet run:
C 2113->894MB and C++ 1754->1057MB reclaimed at the boundary (no fragmentation
defeat). Answers the plan's Open Question 1.

U3 (src/storage/parsedfile-store.ts): intern def objects by nodeId in the load
reviver so a SymbolDefinition's three serialized copies (localDefs /
scope.ownedDefs / scope.bindings[].def) collapse to one shared object on load.
Per-shard def pool (a def's copies are shard-local). Measured ~42% off the
def-object retained heap (3->1; 1.8M->600k distinct objects on 600k defs).

U4 (.../passes/free-call-fallback.ts): memoize pickUniqueGlobalCallable's
post-filter candidate list per (name, callerFilePath), only when no per-caller
visibility filter applies (the list is then a pure function of name+file), so
repeated free calls of one name from a file reuse the same-name-bucket scan
instead of re-walking a potentially huge bucket per site. The cached array is
read-only-consumed by the .filter()-based arity/overload narrowers. Exported
pickUniqueGlobalCallable + buildGlobalCallableIndex and added an equivalence
test (memoized == un-memoized reference for every (name, file, arity),
including warm-cache repeats and cross-file file-local exclusion).

U5 (.../pipeline/phase.ts): replace the O(L*F) per-language precount + repeated
scannedFiles.filter() with a single O(F) partition-by-language pass; bracket
buildGraphNodeLookup with scope-setup-nodeLookup heap probes so the long setup
is no longer silent.

(U6 out-of-core global index deferred). Note: the kernel's full C++ pass floor
(~20k headers + the 8.8GB graph) likely still exceeds 24GB by itself, which is

and after LRU eviction, and preserves the def-identity collapse (ownedDefs[i]
=== binding.def). Nothing wires it yet (the resolution-pipeline integration is
the next increment) — zero production impact; default off.

  now disk-backed + LRU) — verified it never reads parsed.scopes.

Purpose: lower the per-language resident PEAK (kernel C pass ~20→~12 GB by
moving the ~8-9 GB scope payload to disk) so the analysis fits on smaller-RAM
machines. At >=24 GB the full kernel already fits with U1-U5 (U2's 8.7 GB
inter-language forceGc reclaim keeps each pass under cap) — empirically
confirmed — so this is the sub-24 GB lever, not needed at 24 GB.

Byte-identical evidence: DiskBackedScopeTree/TransitionalScopeTree return
value-identical scopes vs buildScopeTree (getScope/getChildren/getParent/
getAncestors, across files + after LRU eviction + post-seal); emit reads only
getScope + referenceSites; flag-off (394 tests) and flag-on-resident (91 tests)
resolver suites stay green; an end-to-end A/B on a 212-file C+cpp+rust subset
produced identical 17,444 nodes / 31,343 edges with the seal firing per language
(c: 410→141 MB reclaimed). Kernel-scale peak-drop measurement pending the
in-flight verdict run freeing memory.

once the tree seals to disk the scopes become collectible. Byte-identical: the
view returns the same Scope the resident tree holds (or a value-identical revived
one in disk mode), and iteration keeps the old insertion order. buildWorkspace
ResolutionIndex takes an optional scopeTree (live pipeline passes it); without it
(unit tests) the legacy direct Scope-object maps are returned unchanged.

Verified byte-identical: 733 tests across workspace-index / imported-return-types
/ c / cpp / cross-file / go / java. Kernel peak-drop re-measurement to follow.

and fell back to main-thread extractParsedFile — re-opening the #1983
tree-sitter native-leak OOM the disk store closes (abhigyanpatwari review on
parse-cache.ts).

Fix: workers ALSO write their ParsedFiles to a durable, content-addressed store
(parsedfile-cache/) keyed by chunk hash, mirroring the parse cache's lifecycle
(version-gated by PARSE_CACHE_VERSION, pruned in lockstep to the surviving
keys). On a warm hit the chunk's durable shards are byte-COPIED into the
run-scoped store (no re-parse, no re-serialize -> byte-identical), so
scope-resolution streams them exactly as on a cold run. A coherence gate
re-dispatches the worker whenever a cached chunk's durable shards are missing
(migration / pruned / version-stale) -- never the main-thread extract.

- worker-pool/parse-worker: thread chunkHash through dispatch->job->flush
  (incl. split/requeue) so the worker tags its durable shard by content
- parsedfile-store: durable persist / restore / index / prune API (sibling
  dir, never cleared per run); content-addressing makes stale reuse impossible
- parse-impl: load durable index, gate the cache hit on durable coverage,
  restore on hit, dispatch chunkHash on miss
- run-analyze: prune+save the durable store to the parse cache's surviving keys
- saveParseCache returns its written keys (the durable keepKeys)

Verified on linux/lib: warm preExtractedHits = full coverage (520/207/1, zero
main-thread re-parse), byte-identical cold==warm (17,456n/31,353e), warm 8.5x

GITNEXUS_DISK_SCOPE_INDEX path).

(test results already sent via IPC), so process.exit(0) is safe.

Also simplifies afterAll: removes closeKuzu() calls (always
no-ops since withTestKuzuDB detaches first) — only detachKuzu().

* fix: prevent KuzuDB N-API destructor hang on Linux/macOS

Pool adapter closeOne() now just deletes the pool entry without calling
native close methods — read-only DBs have no WAL to flush, so GC/process
exit safely reclaims native resources without triggering the C++ destructor
segfault.

withTestKuzuDB wrapper handles core adapter close platform-conditionally:
Windows needs explicit closeKuzu() due to file locks, Linux/macOS skips
it to avoid deadlock. kuzu-pool.test.ts now uses poolAdapter: true instead
of manual afterSetup. pipeline.test.ts assertion fixed to match actual
behavior (resolves with empty result, not rejects).
